Timster: I have pushed a nightly update of YACS that should ease your pain. Please take a look at

The demo site features an article with a title that has some YACS codes. Also, the voting page of the poll correctly links to the right place at the home page.
As usual, the nightly built is available for download at the index page for scripts.
